Would it be just as effective to rinse, then store empty bottles upside down in a case box with 6-pack holders in it?

Yes, if you skip the part that makes them better - then they are not better. I think the storage aspect is not the main selling point. If I were to sanitize and store bottles, I'd foil the tops and store them upright.
I also like that you can just flip the whole lot over when ready to start filling.
