Andechs am Dom, at the east end of the cathedral with the tall onion domed towers.
The Augustiner Keller does have some indoor seating. There is the Augustiner brewery too.

Schneider has a place on Tal. Also Haufbrau Tergensee has a place on Tal.
Paulaner has their Biergarten near the brewery.
Hirschgarten has some indoor seating and food.
There are a couple of places in the Englischer Garten, but I was always outside there.
The Viktual Market is worth going through on market days. There are a couple of places you can get beer there.
If you have time, you can get to Ayinger, Forschungsbrau, Andechs, and Weihenstephan by train. Any of those would use up most of a day.
